Uganda booked their place in the knockout rounds after they pipped Senegal 1-0 earlier today in Ghana.
They have six points from two matches after they won their opening Group B game against Nigeria.
Both Nigeria and Senegal have recorded three points each with the Flying Eagles climbing to second place in the standings having scored more goals than Senegal.
A draw in their final group game against their West African rivals will see them advance to the last-four.
Match winner tonight was Sadiq Isiyaka, who converted a penalty in the 80th minute.
A bright start by South Sudan forced an early save by shaky goalkeeper Nathaniel Nwosu, who got his first start in the competition.
However, Nigeria created the better chances in the first half, but poor finishing was their bane as they wasted chance after chance.
In the closing moments of the first period, Nwosu fumbled a long ball but eventually nothing came out of that South Sudan offensive.
